Hi Michael,
I'm also trying to do something similar and I had the same problem. You could try the following:
1) If your soldered the FPGA by hand, check the wire connections for the programming circuit again. Sometimes the wires come loose and give problems(bad connections).

2) I don't know which FPGA you are using, but I had this problem with ALTERA FLEX10K30E
I've discovered that you have to perform certain steps in sequence to program the FPGA.
You first compile and synthesize your top level and once its done, plug in the programming cable, then click on the programming icon or select it using a menu (depending on which software/FPGA u are using). Then program the device and after its done disconnect the cable. 

If everything fails, close the program, re-systhesize and perform step 2 again.
